INTRODUCTION
Notes on instrument safety
MIRAX DESK
The MIRAX DESK, including original accessories, must not be used for applications other than those
described in this manual.
Pay special attention to the following information:
The manufacturer cannot assume any liability for other applications of the instrument, including
those of individual modules or single parts. This also applies to any service or repair work that is
not carried out by authorized service personnel. In case of non-compliance, all warranty claims
shall be forfeited.
The instrument must not be operated in explosive environments.
When working with hazardous substances, observe the directions for intended and correct use,
and the relevant statutory safety precautions.
The power plug must be inserted in an outlet with a grounding (earth) contact. The protective
capacity must not be rendered ineffective by using an extension cable without a ground wire.
If it is determined that protective measures are no longer effective, the instrument must be
switched off and secured against inadvertent operation. Please contact a Zeiss service agency or
the Carl Zeiss Microscopy Service to have the instrument repaired.
The MIRAX DESK is powered by a power supply allowing line voltages to be used in the range
of 100 to 240 V ±10 %, 50/60 Hz without any need to change the voltage setting on the
instrument.
Before switching on the instrument, check whether it is suitable for the available line voltage.
Always disconnect the instrument from the power outlet before opening it and changing the
fuses.
Only use fuses appropriate for the rated current. The use of makeshift fuses and short-circuiting
of the fuse holders are not permitted.
The MIRAX DESK is not equipped with any special devices for protection from corrosive,
potentially infectious, toxic, radioactive, or other substances that may be hazardous to health.
Make sure to observe all legal regulations when handling such substances, particularly the
relevant national accident prevention regulations. Decontaminate infectious materials after use.
Dust and dirt may impair the instrument’s performance. The instrument must therefore be
protected as far as possible from such influences and covered with the dust cover when not in
use. Always verify that the instrument is switched off before you cover it.
Avoid touching the hot lamp bulb. Always pull the power plug before changing the bulbs and
allow the instrument to cool down for some 15 minutes.

INTRODUCTION
Notes on instrument safety
Carl Zeiss
Never open the front door unless prompted accordingly by software. When you open the door
at any other time, make sure not to reach with your hands into the instrument to avoid the risk
of crushing your fingers.
The front door is equipped with an interlock switch. If the door is opened while a digitization
process is running, this process will be stopped instantly.
Clogged or covered ventilation slats may lead to heat build-up that will damage the instrument
and, in extreme cases, cause a fire. Always keep the ventilation slats clear and ensure that no
objects enter the instrument through the ventilation slats.
Defective instruments must not be disposed of with household waste. Dispose of the
instrument in compliance with the relevant legal requirements.
The instrument may only be opened by trained persons or service staff.
The instrument may only be operated by trained personnel who must be aware of the possible
dangers involved with operation and the particular application concerned. The MIRAX DESK is a
high-precision instrument that can be impaired in its performance or destroyed when handled
improperly.

The manufacturer guarantees that the instrument is free of defects in material and workmanship when
delivered. Possible defects must be notified to us immediately and steps be taken to minimize damage. If
notified of such a defect, the manufacturer is obligated to rectify it at his discretion, either by repairing
the instrument or delivering an intact replacement. No guarantee is provided for defects caused by
natural wear (wearing parts in particular) and improper use.
The instrument manufacturer shall not be liable for damage caused by faulty operation, negligence or
any other tampering with the instrument, particularly the removal or replacement of instrument
components, or the use of accessories from other manufacturers. Any such action shall lead to a forfeit
of all warranty claims.
With the exception of the work specified in this manual, no maintenance or repair of the MIRAX DESK
may be undertaken. Repairs may only be carried out by Carl Zeiss service staff or persons expressly
authorized by Carl Zeiss. In case of any malfunction of the device, contact the responsible Carl Zeiss

OPERATION
4.1
Preparing and loading slides
Carl Zeiss
You may use all slides and coverslips, which meet the following specifications:
Slides
Coverslips
Length:
75.0 to 76.2 mm
Length:
max. 50 mm
Width:
24.6 to 26.0 mm
Width:
max. 24 mm
Thickness:
0.9 to 1.2 mm
Thickness: 0.13 to 0.19 mm
The slides should have a colored area for the use of barcodes.
Thus, all slides may be used manufactured in compliance with the International Standard
ISO 8037/1.
The edges of slide and coverslip should be parallel.
When mounting the coverslip, care should be taken, that no part of the coverslip juts out
beyond the slide.
4.1.1
Affixing the barcode sticker to the
slide
The barcode field (4-1/3) is captured by the
preview camera and displayed in software. When
affixing the label, take care to leave a blank margin
of 1 to 2 mm around relative to the barcode area.
The interpretation of the barcode as text string
requires the use of a software option that must be
purchased separately.
• Take the barcode sticker from the roll and –
taking care that it is crease-free – affix it to the
colored area (4-1/3) as shown in Fig. 4-1.
• Affix the barcode sticker (4-1/4) to the specimen
side (holding the coverslip) (4-1/2) of the slide
(4-1/1).
Fig. 4-1
Slide with barcode sticker
• The outer edges of the sticker should be
approximately 1-2 mm away from the edge of
the barcode area to ensure that the barcode
can be read reliably.
• The barcode sticker must not overlap the
coverslip and not extend over the edges of the
slide.

Normal work tab
Normal work is the tab for selecting and
activating basic unit functions (Fig. 5-4).
The following functions can be released:
Inserting and removing slides
With the
button, the specimen holder is
moved to the load/unload position. In this position,
you can remove the slide and put in a new one.
For a detailed description, see Section 4.1.2.
Take care that the slide is not canted,
and that it rests perfectly horizontally
on the stage.

The Read barcode function is an option allowing
the image of the barcode area to be interpreted as
character string (barcode). The barcode appears as
text under Slide name. If you did not purchase the
barcode reader option or if no barcode sticker is
affixed to the slide, you may enter the name of the
slide manually in the Slide name input field.
Defining digitization options
A click on the Scan options button opens the
Scan Settings dialog box (Fig. 5-5) for the entry of
parameters for the process of digitization. The
values entered apply to the entire process.
Under Scan settings, you can define the
parameters controlling the resulting quality of the
virtual slide. Fig. 5-5 shows the pre-set defaults.
The parameters selectable in this window are
described in the following two tables:

The table below details the individual parameters of the Scan Settings:
Parameter
Explanations
Image compression
Selection of the image format for the individual image fields
JPG
The images are saved as Joint Photographic Experts Group files (jpeg) with
losses in image quality. Using the quality slide control, you can adjust the
resulting image quality. Great values result in images of high quality but large
files; small values result in images of low quality and small files. The pre-set
default of 90 % is the best compromise between image quality and file size,
but also lower values (e.g. 50 %) will deliver images of good quality.
PNG
The images are saved as Portable Network Graphics files (png). This method
ensures lossless storage of image information. PNG was made a standard in
2003 W3C (ISO Standard ISO/IEC 15948:2003); see also BMP.
BMP
The images are stored without any loss as Windows Bitmap files (bmp). As
the compression algorithm used for BMP files is less efficient than that for
PNG files, the size of BMP files is larger than that of PNG files.
Fine focus frequency
With this slider button, you can choose after how many images in succession
the device shall perform fine focusing (focusing over a small Z range in a few
steps). This parameter has an effect on the speed of the digitization process
as the time-consuming fine-focusing process will be performed only after the
number of captured images specified here.
The default setting of 4 is usable for most of the specimens. If a specimen is
very uneven, it is advisable to choose a smaller value. The same refers to
cytological specimens. If you set the slider to 1, fine-focusing is carried out
for every image field. This results in 100 % focused image sequences,
however, the digitization time is considerably increased that way.
Coarse focus frequency
With this slider button, you can choose after how many images in succession
the device shall perform coarse focusing (focusing over a large Z range in
several steps). This parameter has an effect on the speed of the digitization
process as the time-consuming coarse-focusing process will be performed
only after the number of captured images specified here. Coarse focusing
takes longer than fine focusing.
The default setting of 8 is usable for most of the specimens. To this
parameter, the same statements apply as those made above on the
Fine focus frequency. As a rule, it is advisable to choose a value that is
twice as large as the value selected for the Fine focus frequency.
Scan map dilation (µm)
With this value, the red-masked area can be dilated.
The dilation of the marginal zone is specified in µm. The default setting is
250 µm.

Minimal object level (%)
The device focuses only those image fields, in which a structure is detected.
This value defines from which filling level of the image the system shall focus
the specimen. The default setting is 10 %.
With specimens having a poor contrast (e.g. hemalaun/eosin stain of
myocardial cells), it may happen that the complete virtual slide is not
correctly focused as the device fails to detect an object in any of the image
fields. In this case, you are advised to set this value to 0%.
Stitching
When you activate the Stitching option, the individual tiles of the digitized
slide border on each other seamlessly without any overlaps or underlaps
being visible in the MIRAX VIEWER.
If this function is activated, image fields are digitized automatically with a
greater overlap; this will result in an increase in the digitization time (approx.
27 % compared to the function being deactivated) and in larger files. If this
function is not activated, the optimum digitization time and file size are
obtained, but in the resulting image, overlaps and underlaps may appear.
Save image in original
Bayer size
If this option is activated, the individual images are stored with the native
pixel resolution (0.23 µm per pixel in standard configuration). If the function
is deactivated, the pixel resolution (0.32 µm per pixel in standard
configuration) will be reduced. If deactivated, the resulting files are smaller
(by approx. 40 %).
Use saved compensation
image
If this option is deactivated, the system will automatically capture several
reference images of blank areas of the slide for white balance and shading at
the beginning of the digitization process.
However, if the slide is almost fully covered by the specimen (e.g. smears) the
automatic search for blank areas may not always be successful. If this option
is activated, it is possible to use a reference image captured earlier (see
Section 5.3.4) as compensation image, with which the digitized image is
balanced.

Parameter
Explanations
Create hierarchical path
for slides
If this option is activated the selected name of the slide or its barcode is
saved to the entered path subdivided in groups of two.
Example:
Slide name: 080412
Slide directory path: C:\Slides
Complete path of the digitized slide:
C:\Slides\08\04\080412\
If this function is deactivated, there is no such subdivision made; for the
above example, the save path would be:
C:\Slides\080412\
Scan AutoScope
compatible slide
This checkbox must be activated if the output format shall be compatible
with different image analysis software packages (not necessary for
AxioVision). With this option being activated, the presentation process in
MIRAX VIEWER is slowed down, i.e. this option should be activated only if
absolutely necessary for subsequent specific image analysis.
Under Slide directory path, enter the target folder for the digitized slides. Selection of the desired folder is
conveniently done in a selection window brought up by a click on the Browse button.
All the parameters entered are saved and recalled, when you restart the software.
After the entry of all desired parameters and file information (see 5.3.2 and 5.3.3), you can initiate the
process of digitization by a click on the Start scan button.
Before starting the digitization process, verify that there is sufficient free disk space on the
target drive! You can easily read the available capacity in the last line of the Current scan
progress information field (Available disk space).
On clicking the Start scan button a message pops up

Preview tab
On the Preview tab in the Preview selection field,
three options are available for defining the
threshold value. This threshold value determines
which areas are to be masked (areas marked red in
software). Only these masked areas will be
digitized subsequently at high resolution:
Automatic thresholding
If you activate this option, the program will run an
automatic algorithm for every preview image in
order to determine the areas to be digitized.
This option can be used for intensively colored
specimens.
Manual thresholding
With this option being activated, you can choose
among the threshold values defined before for
previous images. Lower thresholds will lead to a
higher sensitivity in capturing the areas to be
digitized, which on the other hand means that e.g.
also dirt and other contaminations will be captured
and afterwards digitized. Higher values mean a
reduced sensitivity to contaminations. On the other
hand, it may happen that in this case the system
fails to mask specimen areas of interest that will
thus not be included in the subsequent digitization
process.
Fig. 5-7
Preview tab
If the preset thresholds will not deliver satisfactory
results, but you do not want to change the existing
thresholds, you can set a new threshold via Manual
thresholding/New. You can choose any desired
name and value for this new threshold, which will
then be added to the list.
1
You may choose the desired threshold also directly
by selecting the corresponding name and by
editing the value using the arrow keys of the
Current threshold list box.
This option is recommended for stains of weak
intensity (e.g. immunohistochemical stains).

MIRAX DESK
This option is suitable for slides holding small individual
objects, e.g. some cytological specimens, which cannot be
resolved satisfactorily by the preview camera.
Depending on the set threshold, in the preview image the
edges of the coverslip are detected as objects to be
digitized (see Fig. 5-8; preview image with “low” caption).
As the digitization of these edges is time-consuming and
occupies unnecessary capacity on the hard disk, these
areas can be excluded from digitization using the
Cutting out the coverslip edge option. If this option is
activated, a purple frame is overlaid to the slide (5-9/1). As
the position of the coverslips normally is reproducible, this
function ensures that only those masked areas are digitized
that lie within a freely definable area (rectangle), whereas
unwanted areas will not be digitized although they would
be masked.
You can increase or reduce the size of the rectangle by
means of the mouse. To this end, move the pointer onto
one of the lines, click the mouse button and change the
size as wanted. All formerly red marked objects outside
this frame will be hidden. That way, you have defined that
only the masked objects within this area will be digitized.
2
1
If the Filling holes on scanmap option is activated, all so far
non-masked regions within a masked area, will be masked
as well. This function is helpful with specimens having a
contrast that decreases from the outside to the inside.
When using the default settings for such objects it may
happen, that the weakly contrasted inner region (e.g.
adipose tissue) is not recognized as region to be digitized.
This function ensures that these regions, too, are included
in the digitization process.
If the activation of the above options will not do to
recognize a specimen feature as one to be digitized (e.g. if
contrast is extremely poor), you have the possibility to
encircle the feature with a black marker pen. With the
Scanning area inside the marker option being active, the
area inside the line drawn with the marker will be marked
red and later digitized.

Using the options on the Focus tab (Fig. 5-10), the focus can be readjusted as required during the
scanning process. Besides, you can work offline with the focus.
In the Live field, you can activate the display of a live image of the scan camera by a click on the Live
button. The image will then appear in the field for live and camera images (see Section 5.3.5). This option
is of no effect during the digitizing process, i.e. no live image will be displayed. To this end, the
Show image option on the Service tab must be
activated.
In the Focus field, the focusing range can be
limited. If the Limiting the range option is
activated, the Lower limit and the Upper limit of
the focusing range can be set by clicking on the
corresponding arrow keys.
This function should be applied, if the system does
not focus on the object to be digitized, but on an
imperfection on the coverslip, caused e.g. by dirt
on the coverslip surface.
The Set current button can be used to set the
Lower limit value of the focusing range to the
current focus position (here: Z pos.: 1584) –32 and
the Upper limit value to the current focus position
+32.
Clicking the Auto focus button initiates the
focusing process at the place of the image cursor.
When you use the Auto focus
function, the live image should be
switched off, as the display of the live
image always reduces the processing
speed of all other functions initiated.

Manual focusing is performed by clicking the vertical blue arrow buttons. This is of no effect on the
automatic digitization of specimen slides.
With the mechanical stage function activated (5-16/9), the slide can be observed as with a microscope
provided that the Live button was activated.
On the Focus tab, you can also activate the Extended focusing function. This function is optionally
available.

MIRAX DESK
When this function has been activated, several images of different focal planes will be captured for every
image field. The most contrasty regions of the respective images are combined to a single image, which
will then contain the maximum contrast over all images captured. This procedure ensures the maximum
depth of focus. The function is of no effect on the file size, but only on the speed of digitization, as
several images have to be captured and computed to a single image.
Once you have activated the function by checking the Extended focusing checkbox, you can define the
number of focal planes by means of the Z level count checkbox. The starting point is always the current
focus value (as defined by the Z value determined by the autofocus function). A value of five means that
for the computation of the resulting image, the image of the current focal plane and two images each of
the focal planes above and of the focal planes below the current focal plane will be captured. For this
reason, you are advised to choose an odd number for the Z level count value.
The image-to-image spacing in the Z axis is determined by the entered Z step size. This size is defined by
the number of motor steps (one motor step corresponds to approximately 0.15 µm). For the values
entered in Fig. 5-10, the procedure shown in Fig. 5-11 below results.

The Show image option should only be activated in exceptional cases as it slows down the
digitization process.
Normally, at the beginning of the process of
digitization, for every slide several reference images
of blank areas of the slide are automatically
captured for white balance and shading. However,
if you have slides that are almost fully covered by a
specimen (e.g. smears) the automatic search for

By doing so, the procedure of generating a compensation image for the scan camera is initiated. When
this procedure is concluded, the system will display an information window.
To activate this function for digitization, on the Normal work tab under Scan options the user must have

MIRAX DESK
Removing and reattaching the device cover
The cover of the MIRAX DESK must be removed if you want to replace the halogen lamp or take out a
jammed slide that caused a stop of the digitization process.
The device may only be opened by instructed persons or service technicians.
Before removing the cover, exit the control software, switch off the control computer and
the 24V power supply and disconnect the power cables.
Fig. 6-1
Removing/reattaching the device cover
• Using a Phillips® screwdriver (6-1/3), unscrew both Phillips® screws (6-1/2) from the holes (6-1/1)
located at the sides.
• Then, carefully push the cover (6-1/5) horizontally frontward with light pressure until it can be
removed completely from the basic unit (6-1/4).
• When you have finished maintenance or repair work, reattach the cover. To this end, push it
horizontally towards the basic unit (6-1/4) until the two protruding guide pins (6-1/6) fit into the
corresponding recesses of the basic unit.
• Note that the rear part of the cover must be pushed over the top part of the blue basic unit (6-1/7).

• To lock the cover in place, insert the screws again and fasten them.
Take care that no cables are squeezed when you attach the cover.
6.2.2
Changing fuses on the power
supply
Make sure to disconnect the power
cable before changing any fuse.
The power input connector with fuse compartment
is located at the back of the 24V power supply
unit. The latter contains two T 2.5 A/H / 250 V
fuses.
• Switch off the power supply and disconnect the
power cable.
• Pull out fuse holder (6-2/3) frontward. Use a
small screwdriver for this purpose, if necessary.
• Remove the fuses (6-2/2) from the fuse holder
and replace them by new fuses.
Fig. 6-2
Changing fuses
• Push the fuse holder (6-2/3) back into the fuse
compartment (6-2/1) as far as it will go.
• Reconnect the power cable and switch on the
power supply unit.

Changing the halogen lamp
• Exit control software, shut down the computer, switch it off and disconnect the power cable.
• Switch off the power supply and disconnect the power cable.
• Remove the cover (see 6.2.1).
Fig. 6-3
Changing the halogen lamp
• Hold the lamp holder (6-3/1) with your hand.
• Loosen the knurled screw (6-3/2) at the underside of the lamp holder as much as is necessary to easily
pull out the lamp holder frontward. Do not remove the screw completely to prevent it from falling into
the device. Screwing it back into place may then be difficult to do.
Caution – Hot surface!
Wait for the lamp surface to cool down.
Keep a cool-down time of approximately 15 minutes.
• Remove the defective lamp (6-3/3) and replace it by a new one (000000-0467-436).
When changing the lamp, avoid touching the replacement bulb with the bare fingers!
• Taking care that the groove at the underside of the lamp holder is correctly aligned, carefully push the
lamp holder into the heat sink as far as it will go. Finally, lock it in place by means of the knurled
screw.
• Reattach the cover (see 6.2.1).
• Plug the power cable of the power supply into the power outlet and switch on the power supply.
• Connect the power cable of the control computer to the power outlet and switch on the computer.
• Start the control software.
